.0045" should keep you out of trouble.

Concerning the taper out the top:
I expect it was due to overstroking the hone out the top or poor stone condition.

The torque plate distorts the cylinder around the head bolt threads and may pull the cylinder out of round. But I don't expect a true taper condition to be due to failure to torque plate.

It's very difficult to critique the dimensional accuracy of a bore that has been torque plated when honed.
(I assume at this point you have a torque plate on the block while you are measuring the cylinders and finish honing).
